The Web of Science limits you to downloading 500 records at a time. If you want to analyze more than 500 records you will need to download them in batches, e.g. 1 - 500, 501 - 1000, etc. There is no limit to the total number you can download though it can get tedious.

The number of records that you can analyze in HistCite is limited only by the size of the free memory on your computer. We have analyzed collections of 15,000 records without problems.

To analyze multiple files you can (1) select all the files and drop them simultaneously on to the HistCite icon or you can add them sequentially using the Add File item from the File menu. Once your multiple files are in HistCite you can save them to one large HistCite file.
